If the amount deducted is more than the amount deposited and reflected in form 26AS, it should be immediately brought to the bank's notice asking them to explain the deviation and refund the difference. As stated many times, it should be via email. Start at a lower level and if nothing happens in reasonable time, take it up at a higher level and also inform IT department. Any written complaint cannot be ignored.
